Your method of a hole in the middle of a 5x5 should work but 4x4 plots with channels would probably be more efficient if you do a lot of farming. I am not sure if trees needs fertile soil. Can't recall if the farms we set up were 2x2 or 4x4 squares of crops, with 1 empty block spaced lines between the grid squares for the water to "flow" around the grid.
